The Human Genome Diversity Project (HGDP) is an international scientific effort to study human genetic variation across populations, aiming to document the breadth of human genetic diversity and understand the history and relationships of human populations worldwide. Launched in the early 1990s, the project complements the Human Genome Project by focusing on variation rather than a single reference sequence. It has generated a widely used resource of cell lines and DNA samples from over 1,000 individuals representing more than 50 diverse populations, enabling studies in population genetics, human evolution, and medical genetics.
The Human Genome Diversity Project was first proposed in 1991 by geneticist Luigi Luca Cavalli-Sforza and colleagues, who argued that the Human Genome Project's focus on a single reference genome ignored the rich variation that defines our species. The project's primary goals were to collect and preserve DNA samples from indigenous and isolated populations before they disappeared, to map the distribution of genetic variants, and to reconstruct human migration history. It aimed to create a public resource for studying the genetic relationships among populations and the evolutionary forces that shaped them. The project was formally organized under the Human Genome Organisation (HUGO) and involved researchers from multiple countries, with a steering committee that included prominent geneticists such as Kenneth Kidd and Mary-Claire King.
The project's core resource is the HGDP-CEPH Human Genome Diversity Cell Line Panel, a collection of Epstein-Barr virus-transformed lymphoblastoid cell lines and DNA samples from 1,064 individuals representing 51 populations across Africa, Asia, Europe, the Americas, and Oceania. Samples were collected from populations such as the Biaka Pygmies, the Surui, the Papuans, and the Druze, with strict ethical protocols requiring informed consent and community consultation. The panel was assembled under the auspices of the Centre d'Étude du Polymorphisme Humain (CEPH) in Paris, and it has been distributed to researchers worldwide. Genotyping and sequencing of the panel have produced extensive data on single-nucleotide polymorphisms, microsatellites, and whole-genome sequences, making it a benchmark for studies of human genetic diversity.
The HGDP has significantly advanced understanding of human population structure, admixture, and demography. Analyses of the panel have revealed that genetic diversity is highest in Africa, supporting the Out-of-Africa model of human origins, and have identified patterns of migration and gene flow across continents. The project also sparked important ethical debates about the ownership of genetic samples, the potential for exploitation of indigenous communities, and the risk of stigmatization. These concerns led to the development of ethical guidelines for population genetic research, including the principle of prior informed consent and the need for benefit-sharing. The project's legacy includes the establishment of the Ethics Committee of HUGO and the creation of the Indigenous Peoples' Council on Biocolonialism, which criticized the project's approach.
Beyond its well-known contributions, the HGDP has several lesser-known dimensions. The project's initial proposal included a plan to collect samples from 500 populations, but this was scaled back due to funding and ethical challenges. The HGDP-CEPH panel has been used in studies of human adaptation, such as the identification of genetic variants associated with lactose tolerance and high-altitude adaptation. The panel also includes populations that have since undergone significant cultural and demographic changes, making the samples a unique historical record. Notably, the project faced opposition from some indigenous groups, leading to a moratorium on sampling in certain regions, and it was never fully completed. The data from the HGDP have been integrated into the 1000 Genomes Project and the Simons Genome Diversity Project, extending its influence.
The HGDP-CEPH panel remains a cornerstone resource for human genetic research, though the project itself was never fully realized.
